I can get it to work when the line looks like this:
system(paste("./preproc_report -f", opt$samplesFile,"-c",Clean_Folder,"-d",Final_Folder,sep=" "))

Tyler, we've moved on from the preproc and configure scripts here (mostly) to expHTS https://github.com/msettles/expHTS . So I haven't been doing any updates, if you want to keep using this pipeline I'd be happy to grant you edit privileges to the repo.

Sure, I don't mind editing. I was just reanalyzing a dataset from 2013 so
that's why I was using the older code and format.
